Atheists, by definition, do not believe in a higher power. They therefore have nobody to pray to and no reason to pray. As a result they clearly do not want prayer to be a mandatory activity or an activity that requires pro-active opt-out.
Most atheists do not mind people of faith praying but they believe any government/public promotion or endorsement of one religion over another or religion over non-religion is a violation of the First Amendment of the constitution. This position is exactly the one stated by the Supreme Court in the 1971 Lemon test and the 1984 endorsement test.
If a public school official/employee leads children in prayer at school, it is an implicit endorsement of religion (and usually a specific religion). If a student wants to pray at school in private or in a small group of like-minded students, that is perfectly legal under the constitution and perfectly acceptable to the vast majority of atheists.
Just like adults, each student in a school view things differently and has different opinions. Some who are Christians may want prayer, while some who are atheists may not want prayer. Some are maybe undecided. Each student has their own views. There is no one view of the students.

Let me try and rephrase this question so it makes sense. I see two possible questions: "Does an athesist pray in school?" No. Atheists do not believe there is a god or gods, therefore, they would have no reason to pray. Or, "Do athests believe in prayer in school?" People are free to do as they wish (in the U.S., at least) and that includes praying while in school, if they wish. However, atheists who value the separation of church and state insist that prayer should NOT BE LED in publically-funded schools. This imposes a religious belief on others.

It means that the school is a Christian school, and that prayer is part of the curriculum of the school. In point of fact it is the most important of all the teachings of the school. Whatever else you learn in school it will not get you to heaven, prayer on the other hand will certainly help you along the way.
