Usually it was a logical progression from local destination to a central location. Looking at a map, notice how most of the state capitols are centrally located within the state. Trading routes were also a criteria because trade routes meant better roads. Since government is usually a part time occupation on the state level, it was important to have good roads to journey upon to get to the destination.

For instance, the original capitol of Alabama was Cahaba. The capitol was moved to Montgomery when the city was flooded and when the course of the river that fed the town moved. This happened shortly after the state was granted statehood.
