Not a good idea- the factory anti theft is part of the computer program and is hard for a dealer to defeat permanently- many have bypassed to install aftermarket alarms and had nothing but problems. Remember part of this system is what recognizes your key.
My first thought was there might be a fuse that controls it but I would contact a GM Dealer's service department if I were you.

If memory serves, there is a sensor in the door that must be activated when unlocking or the security system will not be turned off and the lights will begin flashing. Is your battery OK? When mine ran down, and I tried to start my Jeep, it triggered the security system as well.
