Most likely cause is the seal under the roof rack closest to where the water is coming in.

It is just in front of the sunroof, above the headliner.
Wind back the sunroof to expose the front edge of the panel, unscrew it, and remove the panel. Fit the replacement sunroof panel into the cranking mechanism, align the sunroof, and install againÊthe inner lining. ThenÊpush the trim clips along the inner lining up into the holes at the front of the sunroof panel.Ê
the drain plugs are at the front part of the sunroof you will have to take the sunroof out to see them
it is located just in front of the sunroof under the headliner. it is close to the switch. you will just need to pull the stip off the headliner around the sunroof opening. pull the headline down in the front and you will see the motor
Try replacing the hinges at the front of the sunroof, if you are lucky you could get theese from a brakers yard. Or on eBay.
To close the sunroof on a PT Cruiser, you have to use an allen wrench or socket to turn the motor manually. The motor might be located at the front of your sunroof.
It is under the dash on the passenger side.
Check the drains on the front left & right of the sunroof channel. Sometimes they get blocked. Pour water down each side and see if it comes out in the front wheel arches. If not, try pulling the carpet up down the bottom front footwells and look for the tubes. Another method is to use wire or pipe cleaners to push down and try to clear the blockage.
if it is indeed a factory sunroof/moonroof then it is attached to the sunroof mechanism itself, right where the button for open/close is located in front of the rear view mirror
