I'm not sure if you're referring to the Jamaica-179th Street Station on the F train (of the B-D-F-M, the orange line), or the Jamaica Center-Parsons/Archer Station on the J-Z (the brown line) and the E train (of the A-C-E, the blue line).
The simplest routes are:
1) Take the Downtown (Manhattan-bound) E or F trains to West 4th Street in Manhattan.
Transfer at West 4th Street to the Downtown D train to New Utrecht Avenue-62nd Street. New Utrecht Avenue-62nd Street is in the middle of Borough Park.
2) Take the Downtown J-Z to Canal Street in Manhattan, and transfer at Canal Street to the Downtown N train (of the N-R-Q-W, the yellow line). Take the Downtown N to New Utrecht Avenue-62nd Street.
If you are starting out from the Jamaica Center-Parsons/Archer Station, then you will probably want to take the J-Z, because that ride is somewhat shorter.
If you are traveling at night, you can take a different route, which will require more transfers but will not take you into Manhattan and then back out to Brooklyn.
Take the Downtown (Manhattan-bound) E to 23rd Street-Ely Avenue. If you are starting out on the F, then take the F to Briarwood-Van Wyck Boulevard, and transfer there to the E.
Transfer is available from the 23rd Street-Ely Avenue Station to the Long Island City-Court Square Station. Get the Downtown G train (the light green line) at Long Island City-Court Square, and take the G to 4th Avenue.
Transfer at 4th Avenue to the Downtown D or the Downtown N to New Utrecht Avenue-62nd Street.
The N and the D only stop at 4th Avenue at night, so if you are traveling during the day, you will have to take the first or second route.
