There is a third bolt at the top of the starter that is removed from the opposite direction through the block. The two bottom bolts came out one direction. The top bolt comes out the opposite direction. You have to feel for it, its there. See Haynes Repair manual, it doesn't spell it out but does have an illustration where the third bolt is.

If all bolts have been removed and motor still won't come out you'll need to tap the starting motor with something hard, like a hammer, but tap carefully and firmly this will help the starting motor to become looser and be removed.

Starter of toyota corolla and matrix is not the same. The best thing you do if you change your starter by yourself is to remove and compare to the new starter.

Remove the positive battery cable from your 1997 Toyota Corolla battery. Tighten the starter with the retaining bolts. Attach the cables to the front of the starter. Reattach the positive cable to the battery.

Replacing a starter on a 1989 Toyota Corolla is not very difficult to do. The wires will need to be disconnected from the old starter and labeled or taped. The starter is held in place by two bolts, unscrew the bolts and remove the old starter. Then replace with the new starter.
