It seems like a total pain in the a** the first time but it's actually pretty easy. Remove the two bolts holding the drivers seat in place and remove the seat. Under the seat you are going to see several relays and switches that are attached to various prongs and studs. Just remove said parts from the various points that they are attached to the motorcycle, you DO NOT have to disconnect the electrical points, just pull the plugs, switches etc from the attachment points. Once they are out of the way and off to the side disconnect the the two two leads to the battery. Reinstall the two screws for the terminals and leave enough space to grab onto them with some pliers, grab some pliers and pull that battery right out!
It is under the seat toward the front of the seat and rear of the tank. Remove the drivers seat to get to the battery. It maybe be necessary to loosen th tank in several spots to lift the tank slightly. On the Yamaha r1 2004-2008 you have to lift the tank as well to get it out. Good luck!
