Yes they could. Switzerland did not restrict religious groups... this means Swiss Jews were free. What happened in Switzerland (and USA, etc.) was that there were discussions how people rejecting the military service because of religious faith should be treated (some stayed some time in prison - but this in fact happened in a lot of countries during war).
