Take the hoses of and run water backwards & forward through it.
You don't clean a heater core. Once it's clogged, you cannot clean it out successfully. You need to replace it instead.
The heater core will have to be replace, it is not hard to do and the Heater Core is about $35 at the auto parts store. Good Luck
The heater core can be flushed out and hopefully be unclogged. A water hose can be hooked to the heater core hoses, and water flushed through to clean the core out.

the heater core is located behind the dash on the passenger side of the cab. much of the dash has to be removed and shifted to get to the box that houses the heater core. the hoses that supply coolant to the heater core must be remove via the engine bay. it is somewhat of a lengthy process, but can be done with patience and time.
Disconnect the negative battery cable.Drain the engine coolant into a clean container for reuse.Raise and safely support the vehicle.Remove the rear lateral transaxle strut mount, if necessary.Remove the drain tube and disconnect the heater hoses from the core tubes, lower the vehicle.Remove the sound insulators, console extensions and/or steering column filler, as required.Remove the floor console outlet ductwork and hoses.Remove the heater core cover.Remove the heater core mounting clamps and remove the heater core.This information was taken from chiltons auto repair manual. its happen because heater core have too much durt insaide and you can clean it with some blowing thing or replace
