Shut the water supply off to the toilet. Flush the toilet. Pull the old flapper out and replace it with the same type. Turn the water back on and test the toilet.

Where is it leaking ? Flapper in the tank, replace flapper. Between tank and bowl, separate and replace the seal. Toilet to floor. Replace the wax ring under the toilet, making sure it is thick enough to form a seal and the bolts are installed correctly and holding the toilet down.
You can install the vanity first. Then, install the tile up to the vanity and around the pipe for the toilet. Then, install the toilet. That way, you do not have to replace the tile should you ever have to replace the toilet.
Remove the toilet from the floor, locate the broken tip, and replace the toilet. Don't forget the new wax ring.
You replace the toilet as a whole item. You cannot take a tank from one type and put it on another.

Diaphram? I'm not sure what part you are talking about. Normally replace the fill valve with a Fluidmaster 400a, new supply line, and the flapper with the proper one for your toilet.
As far as i know, you cannot buy just the toilet lid. Either you can ask at certain scrap dealers or you will have to buy a new cistern, if only it is a low level. Otherwise if it is a close coupled sytem you will have to replace the entire toilet.
You may need to replace the wax seal under the toilet. It isn't difficult to do, but will take a lot of time.
