I would not recommend taking Japanese and Chinese at the same time. One of my friends did that and both grades suffered. So, yeah, I do believe it will interfere with you learning the Japanese version of Chinese characters.

Also, you could learn Kanji without taking a course. There are numerous on-line (reliable) that are free (And some not) that are aimed to help people learn Kanji.

PS. Chinese and Japanese (Though similar with some Kanji) are very different languages.
