People have a strange concept of what 'perfect' means.
In The Bible, for anything other than God, 'perfection' has limits.
For example regarding 'mankind'. Mankind was created 'perfect' by God. But this does not mean that mankind could say: Well, since I'm perfect, I'm not going to breathe air; I won't drink water; and I won't eat; after all I'm perfect." Perfection has LIMITS.
Regarding mankind: God created OTHER limits. God gave mankind this thing called 'LIFE'. God did NOT put a life-span on mankind's life. They were created to live forever on earth (not heaven).
But when we receive 'life'; there are 'CONDITIONS'. One condition is 'obedience'. Adam & Eve Disobeyed. Thus they lost 'perfection'.
Anything can be 'LOST'. Including perfection. Adam LOST Perfection when he disobeyed. When you lose perfection --- you lose 'life'. You also lose your health. Corruption has now entered your body. You start to decay, until you end up dying. Then you return to the dust, from whence we came.
So, sickness, disease, and death - - - came from Adam. All other humans were born AFTERAdam & Eve sinned by disobeying. Basically Adam SOLD us into SLAVERY. (Creep that he was.) Slavery of sin & death. We INHERITED this from Adam, just as we inherited many things from our parents, grandparents, etc.
But Jehovah God sent his Son Jesus to earth to REDEEM mankind from sin, and it's effects of sickness, disease and death; and to redeem us from sin.
Christ PAID the Ransom price when he died, and then 40 days later appeared before God, with that 'value'. God accepted it as the valid payment.
Very soon, Christ will start applying the benefits to mankind. But only to 'obedient' mankind.
So the answer to the question is: Sickness, disease, and death, did NOT come from God. It came FROM ADAM, your great-great-great-etc-grandfather. You can thank him and his wife. But don't look at Jehovah God. Jehovah arranged for a Ransom to be paid, to purchase us back as his children. He will bring us back to the 'perfection' mankind had right at the beginning.
Another Answer:
God made man perfect, but when Adam and Eve sinned they were corrupted, stained with the first sin and all creation fell with them. The human spirit died and was not born again until Jesus. All animals were vegetarian, but when sin entered the world some became carnivores. Sickness, disease and death were all effects of that first human sin.

Pathogenic organisms are those that cause disease. Soil contains many of these organisms, however, eating soil will not always lead to sickness. This is because these organisms are not always very virulent, meaning they are not always able to cause disease. They also do not come in high concentration.
