Honda's and in fact many cars with transverse mounted engines have electric fans to draw air across the radiator. When the radiator is hot the fan turns on until the temp drops. It's normal unless the fan stays on for a long time.

If the manifold vacuum is normal, check your spark plugs and wires. One other way to test is to run a propane torch with no flame around the gasket. The engine will speed up when you run by a leak.

Did you do or have someone do something with the radiator system, if yes then the system isn't burped right. You have to remove the bolt in the front top of the intake manifold and keep filling to the top while squeezing the radiator hose to get the air bubbles out etc.
