My Ford Windstar makes a whining sound when applying the brakes.The shoes and rotors are new.It has a soft pedal which move up and down when the brakes are applied - What could cause this problem?

It sounds as if you have a couple of problems. First, the brakes need to be bled and adjusted. Next, if the ABS light is on you need to have it scanned for codes. The antilock brakes will cause pulsating.
The whining sound could also be caused by the wear indicator - a thin piece of metal that should hit the rotor when the pads are worn down and will soon be needing replacing.
The "moving up and down" is then likely to be caused by unevenly worn rotors/pads. This is common as it gets closer to time for a brake job.
Any way you look at it, either
- have the brakes inspected - extremely likely they're going to tell you to...
- Plan on doing, or having the brake job done
