On a 2004 Dodge Neon where both of the fans and both of the relays work should both cooling fans run at the same time or should only one run?

They switch on at different temperatures. So most of the time one, then if very hot, both. Chances are by the time you stop safely and look the engine will have cooled sufficiently to be back to one again.

If the way you checked your the fan was by putting it directly to the battery then you should check the cables that come to the fan maybe one of them is cut somewhere, or maybe the plug is dirty.
