if layers etc. tool box has been dissapeared in photo shop cs4.... then you can find it in window menu...
open Photo shop cs4 and go to Window menu and there you can find all toolbox things like layers etc... also in Window menu there would be an option in last (basically the last one) Show all menu items.. click on that it will highlight all the toolbox things in window menu then you can select many more tool bars..

To select all layers in photoshop for a PC open up your layers window (It is under window - layers), hold down the shift key and click on each layer that you want to group together or edit.

I'm not sure what you exactly mean, but if you mean how to merge layers, select all layers (Using CTRL and left click), then right click on them and select merge layers.
Select layer You want to transform (click on it at LAYERS palette) then press Ctrl + T.
Use any selection tool from Toolbox on left side of screen (Window>Toolbox). Selections tools are Magic Wand (W), Quick Selection tool (W) Rectangular Marquee tool (M), Elliptical Marquee tool (M) or use powerful Color Range command from Select menu.
First you must select all layers you want to link. Click on first layer in LAYERS palette, then hold down Ctrl (Cmd on Mac) and click on second, third.... layer you want to add to selection. With all layers you want to link selected right click and choose Link Layers or go to Layer > Link Layers.

To Flatten your Layers in Photoshop simply go Layer>Flatten. I recommend saving your image as a psd before you flatten so that you can refer back to your layers. Then flatten and save as a jpg.
Softening, you can soften edges of selection using Feather command from select > Modify > Feather or From Refine Edge dialog Select > Refine Edge. Feather also appears on Properties panel in Photoshop CS6 or Masks panel in previous versions to soften edges of pixel based or vector mask (you must select mask on Layers panel first).
