I have the exact same problem in my Passat TDI 1.9 from year 2000.

I had this problem too. The problem was that there is a large oak tree in my back garden and in the fall, all the leaves fall, as they tend to! They can build up under the bonnet and particularly in the front bulkhead below the windshield. In time, they rot down and become almost like heavy soil. There is a rubber drain hose in this bulkhead to allow water gathering in it to drain off. When the leaves rot down, they block the hole, and hey presto, the water builds up there. At the appropriate level, it leaks into the car. All you have to do is to clear this drain hole, and the problem is solved. As far as I can recall, the drain hole is beneath the battery, so it's a little awkward to get at, but once you clear the gunge, the problem is solved.
