There is a noise behind the dash like the noise that windshield wipers make. Could this thumping noise be the cause of the lack of air conditioning in a 1998 Mercury Sable - Ford Taurus?

Good diagnostic association!
The thumping is likely being caused by a failed temperature blend door actuator motor. Gears inside the motor break and the door starts to move and drops back down when hitting the broken gear = thump thump thump.
