The short answer is thus... The Pilgrims had escaped Europe because of their disagreement with established church systems there. Once the King James version of biblical texts was released (1611), and studied by most men, it became apparent to some that the established church systems of the day had overstepped their authority and were not in all cases teaching according to the written word. These Pilgrims escaped Europe and came to the continent of North America. in order to be Free of religious persecution.

Loyalists would have aligned with the King of England and therefore the Church of England, and would not have been able to choose their own religion.

Patriots would have not allied with the King of England and would have not allied therefore with the Church of England, and would have had the religion, as defined by the Church of England, under the order of the king, pressed upon them.

These conditions are what contributed directly to the establishment of the 1st amendment of the American constitution.
