Two problems that people have with the Catholic Church and its leaders:
1) People do not want to abide by the moral teachings of the Church, they just want the rewards, without living by the moral code of conduct which Our Blessed Lord required of all His followers. He specifically said, 'Then Jesus told His disciples, "If any man would come after me, let him deny himself and take up his cross and follow me. For whoever would save his life will lose it, and whoever loses his life for my sake will find it...."' (St. Matthew 16:24-25a) People do not want to "take up their cross", they think that Christianity is promising them happiness in this life, which it most emphatically is not, it is promising a cross and joy, not happiness.
2) In many cases, the leaders of the Catholic Church (not the Pope, but individual Bishops) are "going with the flow" and trying to adjust to the culture around them instead of being the counter-cultural prophets that Our Blessed Lord is most assuredly calling them to be.

In short, Martin Luther found theological issues with Catholic doctrine, tried to get the problems corrected, and brought the issues to attention by nailing a list of the problems he found on the church door (known as the "41 Theses").
