If it is the clutch and not the transmission. The face of the clutch disc may have come off. Dumping the clutch too often can cause this, or can "just happen". It may be packed against the bell housing and hitting the pressure plate. Pressure plate may have lost a spring when the clutch went and it is hitting. You will know when it is taken apart.

many many things, Loose lug nuts which lets wheel make knocking noise. Engine will make a knocking noise if it is really low on oil. Some timing belts make a knocking, slapping noise just before they break.These are just a few examples . Have someone ride in car with you as you duplcate the noise and see if they can determine which part of the vehicle it is coming from.
A throwout bearing can make a whistling sound- really more of a chirp than a whistle. Unfortunately, it sounds like you are in for a new clutch assy.

A clutch which won't disengage, but does not slip indicates a broken throw-out bearing, which means parts thereof are flying around the clutch housing. In any case, this requires major mechanical work to repair properly.
