Darkrai sabotaged the tower somehow, it never quite mentioned how he did it, or how he was distorting the fabric of space later on. But what he did to the tower set a series of events in motion that caused Dialga to become deranged, and would eventually cause the tower to collapse and the planet to become paralysed.
