Your exhaust runs through the skid plate which can trap the heat making the floorboard very hot, check your catalytic converter though, if it is getting too hot it may be clogged or you may be overheating it with an inefficient carb setting.
I also have a 2000 jeep wrangler. This year has a problem with the heater core plugging up. You can either try to flush it out, or just replace the heater core.
The system probably needs a recharge.
Guess - unlagged hot pipes under the floor. Or under-floor heating!!

Most likey a bad ground. I would suggest a chaffed hot wire to the tail lights. The bare wire at the chaffing is probably touching the body or chassis and is shorting to ground every time you press the pedal.
