If you bypass the manga and anime, I have heard a theory on this. Yamata no Orochi is an 8 headed snake bijuu from Japanese mythology. Now, you can already see the resemblance. Before the Villages and such, i have heard or seen hints and which all the clans were separate militias, always fighting. One of these clans was the Orochi clan, which worshiped Yamata no Orochi. They somehow gathered the power of Yamata no Orochi and became very powerful. The Kusanagi, Senju, and Yata clans all banded together to defeat the evil Orochi. The Orochi defeated all but the senju, and the Senju defeated them. Now, The Senju had sealed the Yamata no Orochi and had defeated its followers, the Orochi clan. Since they had sealedit and not killed it, they had to let one of the orochi survive to let the beast (Possibly close to a god) survive within him. The one they let live was you guessed it, Orochimaru. He is the only Survivor of the Orochi clan.
