Transmission probably not hurt but it is hard on the clutch and can really strain the engine. If the driver didn't know what he/she was doing, it MIGHT be a little hard on the clutch, but it wouldn't really make much difference even then. In othe words, no problem.

unless it is manual transmission it should work fine. forget auto starters on manual transmissions. Your neihbor's fence will complain, so will their dead dog.
Gear shifting has little to do with batteries, or your car's electrical system. If your car is stuck in one gear, your clutch (on a manual) or even worse, your transmission, might be going out. The dead battery might be just a coincidence.
