These are two separate commands. File-New creates a new file although in an IDE you must select the type of file you wish to create. CTRL+S saves the currently active file.

The CTRL key is the only difference. What it actually does depends on the currently active program and/or control, and whether or not the key combo has been implemented or not. If not, the shell processes the key combo. On my system (Windows 7), both combos bring up the task switcher.
It means that you press the Ctrl key and holding it down, press the F1 key to perform a certain function on a personal computer and the function you perform depends on the context and the program running etc.
