According to the votes of users at TV.com, the best Next Generation episode was "The Best of Both Worlds, Part 1", in which Captain Picard is assimilated by the Borg. "Part 2", ranks third, after the series finale "All Good Things..., Part 2".

My personal favorite is "Cause and Effect", in which the Enterprise is destroyed repeatedly while in a time loop. The clever direction (by Jonathan Frakes) of the repeated-yet-different scenes adds subtle humor to the high-concept plot.

Another good one is Q Who, when Q sends the Enterprise to Borg space.
