An autonomous institute is one that is self funded and is self controlled. It does not get any grants from the government like the UGC or the state government. While a Government institute is one that is funded by the government and also regulated by the government.

Example in terms of Universities:

Private University - ICFAI University, (Tripura / Sikkim / Mizoram), Amity, Sikkim Manipal

Govt University - Univeristy of Pune, Mumbai Univeristy etc...
