Colonization is (supposedly) when a people move to a new, uninabited, or poorly-inhabited land and settle there (i.e. Europeans moving to the Americas from the 15th century onwards). Conquering is the systematic subjugation of a people by another (i.e. the Romans invading North Africa) where the conquerors institute their own political systems and laws. The former is supposed to be a peaceful act but the Native Americans, to name just one group in a "colonized" country, might well see what occurred to their culture and country as a "conquering". The former process occurs by stealth, the latter by brute force. The end result is often the same.

Annexation is to forcibly conquer a territory and to incorporate it into a nation where the same national laws and customs are applied. A contemporary example would be the annexation of the Golan Heights by Israel. The Golan Heights are considered part of Israel and are governed like any other area in Israel. While occurring wars like the Afghanistan war where NATO forces are stationed is not considered to be annexation because it is not part of the USA or any other country and the laws of these western countries are not applicable to Afghanistan.

Colonization is simply the Immigration of people to an area or region and the settling down of these people while maintaining connections with their mother country or state. For example, the ancient Greeks immigrated to southern Italy and colonized the area setting up cities with connections to their mother cities such as Athens, Sparta, Corinth, etc. Another example is the British colonizing America and setting up the thirteen colonies which would later declare themselves independent. Or, later in American history, the colonization of the west of America in areas like Texas, California, etc where Americans living in the east moved to the west and settled there.
