I'd like to start my trip by flying into Quito, Ecuador and exploring that area for a while, and then flying from Quito, Ecuador to Cuzco, Peru to save time. Then from Cuzco I'd like to eventually enter Puno where I'd take a bus into Bolivia (either into Copacabana or through the Desaguadero). From the Uyuni area of Bolivia I would then make my way into Chile, possibly into Atacama San Pedro.
Is this a decent itinerary for a 2-3 month trip? (I haven't included my planned excursions, but I just want to know if this seems like a doable/good plan).

Are you planning to travel on your own or as part of a group? It's helpful to choose the second option. Even so, backpacking in Brazil and South America is unlike doing so in North America and in Europe. Have you read the book Into the Wild, or seen the movie? The book and the film perfectly illustrate challenges to backpacking through isolated, less developed areas. In Latin America, information may be similarly non-existent or out-of-date. Likewise, ground transportation and lodging may be non-existent or out-of-date. And there may be seemingly endless stretches where you may not be able to get a cell phone signal.
