It depends where on 14th Street you're starting out from.
You can take the Downtown 2 or 3 (of the 1-2-3, the red line) from 14th Street (at 7th Avenue) to Wall Street (at William Street).
Or, you can take the Downtown 4 or 5 (of the 4-5-6, the dark green line) from 14th Street-Union Square to Wall Street (at Broadway).
You can also take the Brooklyn-bound L train (the grey line) from 14th Street-8th Avenue, 14th Street-7th Avenue or 14th Street-6th Avenue to 14th Street-Union Square, then transfer at 14th Street-Union Square to the Downtown 4 or 5.
Although, if you're coming from 14th Street-7th Avenue, then you might as well just take the Downtown 2 or 3 and save yourself a transfer.

By far the cheapest way is the subway. It costs $2.25, to date (October 6, 2009), plus the $5 you will need for the shuttle. It's also pretty convenient. The shuttle train (called the AirTrain) takes you from JFK airport to the A train. The A train goes straight through Times Square, (as do most of the subway lines: Times Square Station is the biggest subway nexus in the city).

The 1, 2, and 3 trains go from Times Square to Penn Station. The A, C, and E trains run parallel, going from Port Authority to Penn Station. However, the Port Authority Station and the Times Square Station are connected underground.

The bus is slow and the routes are confusing (plus, you must have exact change or a Metrocard with you, because there are no Metrocard machines at bus stations, like there are at subway stations), and cabs are very expensive.
