At the Times Square Station, transfer to the S shuttle train (color code grey) east across 42nd Street, from Times Square (West 42nd) to Grand Central Station (East 42nd). Grand Central Station is located at East 42nd Street between Park and Lexington Avenues.

At Grand Central, you can transfer to the 4-5-6 (the dark green line). The 4-5-6 is also known as "The Lexington Avenue Line" as it runs up and down Lexington Avenue (well, above 42nd Street it runs up and down Lexington Avenue. Below 42nd Street, it runs up and down Park Avenue).

The only train you can get at the Astor Place Station is the 6 train (of the 4-5-6, the dark green line).

Take the Uptown 6 train from Astor Place to 42nd Street-Grand Central Station. Then transfer to the S shuttle train (color code grey) west across 42nd Street, from Grand Central (East 42nd) to Times Square (West 42nd). Then transfer at Times Square to the Downtown 1-2-3 (the red line), one stop, from 42nd Street-Times Square to 34th Street-Penn Station.

You can also take the Downtown A-C-E from Times Square to Penn Station, but you have to walk through a long underground tunnel first, since the Times Square Station (and the 1-2-3) are at 7th Avenue, while the A-C-E runs up and down 8th Avenue. So it's just faster to take the 1-2-3 from Times Square, instead of walking through the tunnel to get to the A-C-E.
