He discovered that the rays were consisted of negatively charged particles. He had just discovered electrons. He discovered all of this on a trip from America. Since electrons are so small, he believed that they could only be from inside of the atom. Since Thomson's discovery of the electron, John Dalton's theory that atoms are indivisible had to be changed.
John Dalton's atomic theory indicated that atoms were indivisible spheres. When JJ Thomson did his work with cathode ray tubes, he discovered that atoms contain electrons, which meant that the atom is not indivisible, that there are smaller particles within.
Dalton came up with that theory. It was proven wrong, though.

Dalton never acknowledged the fact that the atomic structure consisted of protons nor electrons. Dalton's second theory was disproved by j.j. Thompson and ernest rutherford because dalton did not do any experiment to came out with that's theory,that is the reason why they came out with cathode ray tube and gold fuil apparatus.
