Samuel's family was from Ephraim, but actually Samuel was a Kohathite of the tribe of Levy, not Ephraim. Elkanah, Samuel's father, was from the tribe of Levi, though Samuel's family lived in Ephraim. The Levites had no tribal territory, but dwelt in various cities in Israel. Thus Elkanah was an Ephraimite in the sense that he lived in Ephraim (like a Texan for living in Texas), though tribally he was of Levy. The genealogy list in 1 Chronicles shows that Samuel was a Kohathite Levite, though not of the family of Aaron. Since it appears that Samuel became a priest, it is inferred that Eli, the high priest, adopted him, placing Samuel in the family of Aaron so that he could become a priest.

"1Samuel:1:1: Now there was a certain man of Ramathaim-zophim, of mount Ephraim, and his name was Elkanah, the son of Jeroham, the son of Elihu, the son of Tohu, the son of Zuph, an Ephrathite: Verse speaks of Elkanah-- Samuel's father."

Being a Kohathite Levite was not enough qualification for Samuel to act as priest. But since the story in 1 Samuel seems to indicate that Samuel acted as a priest, it must be inferred that Samuel was adopted by a priest to be considered of the family of Aaron. Eli apparently acted as Samuel's father and adopted him. This story indicates that adoption could place a person in a tribe and supports the belief that Christ was of the tribe of Judah by adoption from Joseph his father, though Christ was also a descendant from David (Judah) by his mother Mary. But in any case, there is no commandment in the OT (Tanach) disqualifying the son of a virgin (no human father) from taking the tribe of his mother.
