I presume that you mean Emperor Charles V. In that case it was the Protestant reformation. This led to civil war between the Protestant princes and the king of Germany (Charles' brother) and emperor. Charles also sat at the Council of Trent, which was the beginning of the Counter Reformation

Ottoman forces never overrun southern France. There was an Muslim attempt at invasion of this area in the 8th century, but it was by the Moors and involved the Frankish kingdom and king Charles Martel.

Under Emperor Charles V there was conflict with the Ottomans. One phase of this was the Franco-Ottoman alliance in which the Turks gave support to Francis I of France in his Attack on Italy in the Italian war of 1536-38 by raiding the Italian coast. The French king was an enemy of Charles V. In the Italian war of 1542-46 Franco-Ottoman troops besieged Niece. The French then let the Turks winter in Toulouse which they used as a base for raids on the Italian coast. They soon left and decided to concentrate their campaign in Hungary.
