What would make a car make a loud knocking sound when idling and accellerating but not on deceleration?

I should note, I'm decent at car repair, and have recently (2000 miles ago) changed the entire top portion of the engine, and the transmission. It's a 4 cylinder `94 topaz. I'm thinking it may be a piston rod, but, am still unsure. and what you may need for your car is a tune job and for that you might want to buy some new mufflers for your car and that will make it noisy they way you like it
