The ideal time to do it (unless it absolutely needs it done sooner) is when you replace the timing belt (recommended by Toyota at 90,000 miles). The engine has to be torn down exactly the same way and takes the exact same steps to do it as a timing belt replacement, so you might as well get it done at the same time. The odds of the pump lasting another 90,000 miles 'til your next belt replacement is slim to none.

the water pump is part of the timing belt or chain. you have to take the belt or chain off to change the water pump. if you change the water pump, change the belt too.
It's recommended to change the water pump at the time when you replace the timing belt.
if i remember correctly it is in the fuel tank and is part of the fuel pump so you would need to change out the entire pump and drop the fuel tank
