MetroNorth from Poughkeepsie goes to Grand Central. Amtrak from Poughkeepsie goes to Penn STation. It's very easy to take MetroNOrth to Grand Central and then get the subway to Penn Station.

Yes, the A express train goes from Penn Station to Chambers Street. It's 4 stops (unless you are traveling at night, when the A runs local). The Chambers Street station on the A and C trains is at Church Street.
The only Number 6 train you may be referring to is the MTA Subway number 6. This train line does not go to NYC Penn Station, but does go to Grand Central Station. The best suggestion is to take the MTA "S" train (for Shuttle) that gives you a very fast trip from Penn Station to Grand Central. There you will find the number 6 train.

There are plenty of cabs at Penn Station that can take you.To take the subway, take the Downtown A-C-E (the blue line) from 34th Street-Penn Station to West 4th Street.If you're going to the north end of Mulberry Street (close to Houston Street) you can transfer at West 4th to the Downtown B-D-F-M (the orange line) to Broadway-Lafayette (at Houston Street), then walk 2 blocks east to Mulberry Street.Or, you can transfer to the Downtown B or D to Grand Street (at Chrystie Street). This will drop you off 5 blocks further south than the Broadway-Lafayette station, 4 blocks east of Mulberry Street.

The AirTrain doesn't go to Penn Station. It's just a shuttle that takes you from JFK to the nearest subway stations (the Howard Beach Station on the A train, and the Sutphin Boulevard-Archer Avenue station on the E train and the J-Z line).The Howard Beach station is much closer to JFK (you'd only go to the Sutphin-Archer station if you need to take the E or J-Z). You can take the A train to Penn Station, so get off the AirTrain at the Howard Beach station.Then take the Manhattan-bound A train from Howard Beach to 34th Street-Penn Station. The ride on the A train is about an hour to an hour and fifteen minutes. The AirTrain takes about ten minutes. So you're looking at about an hour and a half trip from the airport to Penn Station.
