Assuming this is the Mothership Zeta addon, you destroy the generator in the same way as when you freed Sally, press the front button to expose the reactor and the cooling rods, interact with each cooling pod to disable them, then back off and watch the generator overload and explode.

this is not a answer it just supports my question:how do you replay mother ship zeta on fallout 3 I know you can go back but I want to kill more aliens and stuff(if you don't know how to go back to the bridge you just fast travel to the alien homing beacon and press a or x or whatever)i guess that made it sort of a answer lol

You can return to the mother ship via teleporter beacon that you find buried in the ground when you return after you complete the main quest line, but there aren't any other quests, and the only real advantage of returning to the mother ship is the weapons. You can only go back to the bridge and part of the engineering core.
