You refill the refrigerant through the low pressure port. See the related link below for a picture, and you can check your owner's manual for a more detailed description.
You can refill your air conditioning system from the low pressure port on the air conditioner compressor. The low pressure port will be labeled as such.
Just go to any auto parts store and buy a can or two of refrigerant. All you do is take the cap off the hose to the air conditioner, screw the hose from the can into it and refill it. Its easy. If you suspect you are leaking refrigerant, you can buy a refill with flourescent coloring to help you locate the leak.
Most modern cars use R134a refrigerant. My 1994 Escort uses it so I would guess your 1999 does too. You can buy cans of the stuff from WalMart or any auto parts place along with a refill kit. A can of refrigerant will only cost $10-15 but a kit might cost $30. The kit has instructions for refilling the refrigerant for the A/C. There is a low pressure and high pressure valve on the A/C system - the adapter in the kit will only fit on the low pressure side. Anyway, it's easy if you follow the directions in the kit. My Escort A/C system has quit twice and refill of refrigerant got it working again. I used the refrigerant that comes with some sealer as well in case it was leaking slowly.

Is it a new or an old window unit? Assuming your looking to refill it I will assume it is an old window unit which most likely uses R-22 refrigerant. R-22 is an ozone depleting refrigerant that is being phased out but should be available until 2010. There should be a label on the window unit stating which refrigerant is used.
