I have a 1999 Ford Expedition Eddie Bauer with a 5.4 Liter V-8 Engine and there's a coil pack for each spark plug (4 on each side of the top of the engine). They are black and round and about an inch in diameter. You will have to remove the screws and the electrical connectors for each one and gently pull up on coil pack to remove it to access the spark plug.
second coil pack back from the front on passenger side
Suggest you visit your local public library, and find the Chilton's Repair Manual for the 1999 Ford Expedition. They show the wiring diagram for the ignition coil in the Manual.
Here is the number three coil pack located?

Yes , the 2007 Ford Expedition engine has the Coil On Plug ( C.O.P. ) ignition system with ( 8 ) individual coils
On the 5.4L you will find a coil pack on each spark plug. Meaning 8 coil packs for 8 spark plugs.
Under a cover on top of the engine. With a col pack, there are no wires, they sit directly on plugs
With multiple misfires originating from the same coil pack, my guess would be to replace the driver's side coil pack.
