In the trunk. If you have a full size spare, you will need to remove it. Typically the amp is behind the matting that covers the top portion of the "trunk cubby". (directly underneath where the rear speakers are located) you will see a long black plastic housing. The sub and the amp are attached to this. Amp is on the left and mounted from the top.

Any electronics repair shop should be able to provide you with a 12 inch woofer. The speaker is rated at only 50 watts (100 w peak ), so you won't need a super power handling driver.
