I don't know if the 2003 have 2 coil packs. But I do know my old 1998 Ford Expedition XLT (4.6L) Had two coil packs in front on the engine. One on each side of the block.

In a 2003 Ford F-150 : The 4.6 liter and the 5.4 liter V8 engines have the Coil On Plug ( C.O.P. ) ignition system with ( 8 ) individual coils The 4.2 liter V6 is EDIS ( Electronic Distributorless Ignition System ) and has ( 1 ) coil pack for the six spark plug wires / spark plugs
I had a similar problem. It was a coil pack. They are about 80 bucks. Fairly easy to fix. If you know how to change a Spark Plug, you should be able to change a coil pack.

The coil packs on the 4.6L are located in front of the engine. Follow the spark plug wires.
