In 1877, Democrats refused to allow the President to take office unless he removed federal troops from the South. This was called the Compromise of 1877.

Mexican general Santa Anna was captured, and as the President of Mexico, he was compelled to cede Texas to the Texican rebels in the Treaties of Velasco on May 14, 1836. The result was the proclamation of the Republic of Texas. The Mexican government refused to ratify the treaties but was also too impoverished and too divided to mount another offensive. In 1845, the treaties were rendered moot by the annexation of Texas by the US and the subsequent Mexican-American War (1846-1848).

The Nullification Crisis occurred in South Carolina. There the state refused to render tariffs to the federal government. President Andrew Jackson sent troops there to settle the matter.
Theodore Roosevelt was the president when this event happened in 1904. I am not sure that he ordered a federal investigation but was one was made and the Captain was convicted of criminal negligence and sentenced to prison. Roosevelt refused to pardon him .
Hoover and Kennedy both refused their salaries as president.
