Columbus sailed with three ships in 1492. His flagship, the Santa Maria, ran aground and sank on the return voyage, on the coast of Hispaniola (Haiti). His other two ships were nicknamed La Niña (actual name Santa Clara) and LaPinta (actual name unknown).
The Pinta, the Nina, and the Santa Maria all left with full crews. The Santa Maria sank out at a Haitian bay, right in front of today's "Mole Saint-Nicolas", founded by Columbus himself as "La Navidad". The other ships returned safely back to Spain, with Columbus traveling on the Nina. The Nina made several other trips under Columbus and the last log of her is from 1501, on a trip to the "Pearl Coast", today's Venezuela's East Coast. Little is known about the fate of the Pinta after the famous trip.

The Nina and the Pinta were small sailing vessels. These ships sank because of storms that were encountered in the Atlantic Ocean. Due to their size the ships were unable to handle the massive amounts of water that was encountered on board.
I'm assuming you mean on his first voyage? He sailed out on the Santa Maria, but on the return trek the Santa Maria was wrecked, and he had to return on the Nina. Columbus sailed with 90 men on his first voyage. 26 on the Pinta 24 on the Nina and 40 on the Santa Maria Santa Maria ran aground and sank and Columbus had to leave 39 men behind in the Caribean for his return journey. These men were all killed by the natives before Columbus returned on his second voyage. Columbus took about 20 natives as slaves, only 7 of which survived the crossing to spain.
