Here is an incomplete list of officers who commanded Union Armies and/or Military Departments during the war. The list is not comprehensive by any means however, as the Union constantly reorganized its forces and shuffled commanders around. Phillip Sheridan, Maj. Gen William T. Sherman, Brig. Gen. George Crook Other Noteworthy Union Generals were: Lietenant General Ulysses S. Grant, Maj. Gen Henry W. Halleck, Gen.-in-Chief Winfield Scott, Maj. Gen. John F. Reynolds, Maj. Gen. Abner Doubleday, Brig. Gen. George A. Custer, Brig. Gen. Gouverneur K. Warren. Again this list is not nearly complete and there are many more who should be added, but I have only a couple of my references availble at the moment and a limited time to research them.
The rest of his cabinet are names that mean nothing to history. There were some great talents, but never suitably deployed as a team.

As leaders, the public were more inclined to look to their Generals - Robert E. Lee being the most inspiring, Stonewall Jackson and John Hood both dramatic examples of Confederate mad-bravery, Joseph E. Johnston shrewd and careful but not Confederate enough for the ex-officer and would-be General-in-Chief, Jefferson Davis.
There were many leaders that led during the Civil War. For the North, there was Ulysses S. Grant, and William T. Sherman. For the South, there was Robert E. Lee, and Thomas "Stonewall" Jackson. I hope this helps :)
