James Buchannan didn't necessarily want to eliminate the Mormons, he was just distrustful of them. A Missouri state Governor, Lillbourn Boggs, however, did want to eliminate the Mormons and issued an extermination order, making it legal to kill a Mormon in Missouri.

The answer is that President Polk didn't think it was a good decision to make politically. Although the numbers of Mormons were growing at the time the people that opposed them were more numerically and had more political clout. Pesident Polk told the Mormons that were sent to him that if he helped the Mormorns then he would be commiting political suicide. He didn't think he could be re-electd if he helped them. So murder and wholesale theft of property was allowed to happen because a President was concerned about his re-election.
