General John Pope was selected by Lincoln because he attained command of a new Union Army because of his political connections rather than his military expertise. Pope entered the battle with no plan, but he retreated the Union Army in good order after being bounced by the Confederate Army. In contrast, General McDowell attained command of the Union Army a year earlier because of his military expertise. McDowell entered the First Battle of Bull Run with a very good plan, but he allowed the Union Army fall into a rout after being bounced by the Confederate Army.
The Confederacy, although like Antietam, both sides killed so many of the other army that both claimed victory. The Confederacy is granted the historical victory because the Union Army eventually retreated.
The above doesn't give sufficient credit to the Confederate side. Second Bull Run was a decisive Confederate victory, due to good leadership by the Confederates and poor tactical decision-making by the Union leadership (particularly, General Pope, the Union leader). The result was the Confederates driving the Union side back from the field in a precipitous retreat, and inflicting about three times the number of casualties as they sustained.
Because of his victories in the Western Theater, President Lincoln and General in Chief Henry Halleck believed that General John Pope should be summoned to the East and lead a new army called the Army of Virginia. Pope is over matched with General Lee and Stonewall Jackson as his main adversaries. General McClellan finds reasons for not supporting General Pope. Pope is the commanding general in the ill fated Second Battle of Bull Run.
