It was run by the SS and the commandant of the whole Auschwitz complex until November 1943 was Rudolf Hoess (not to be confused with Rudolf Hess).

He also went back again in 1944 for the Hungarian 'action'.

Rudolf Hoess (not to be confused with Rudolf Hess) was Commandant of the Auschwitz group of camps from the establishment of Auschwitz I in May 1940 till his promotion to the Concentration Camp Inspectorate in November 1943. He was captured in March 1946, gave devastating evidence at the Nuremberg Tribunal which made the Nazi leaders on trial wince and cringe, was handed over to Poland, tried in Warsaw, convicted and hanged at Auschwitz in April 1947 just inside the main gate facing the inscription "Arbeit macht frei". While awaiting trial he wrote a most interesting autobiography: what emerges it the archetypal authoritarian personality. One expects a monster of depravity and instead finds an over-zealous, officious, very ordinary official ... It is a frightening book.

Each camp had it's own commandant, generally there was not only one holder of the post for the duration of the camp's existence.

The camps had an inspector, who was in a way in charge of them all, but they were all under the jurisdiction of the leader of the SS (and of course the leader of the party).
