One (longer) goes to #1 spark plug and the other (shorter) goes to # 6 spark plug. As to why? Beats me.

Double check the firing order, you may have a couple of spark plug wires crossed. Also do a compression test, you may have bad valves.

the first thing I would check is your plug wires for continuity, and then check your ignition coil.
